Gunners boss Arsene Wenger had rated the Spaniard's chances of playing as 50-50 due to a hamstring injury.
However, Wenger has confirmed the influential midfielder will not feature at Stamford Bridge.
He said: "Fabregas is not fit to play in this one and nor is (Manuel) Almunia."
With goalkeeper Almunia unavailable, Lukasz Fabianski is poised to start, while midfielder Abou Diaby is included in the squad.
Wenger also revealed that left-back Kieron Gibbs sustained a calf injury in Tuesday's UEFA Champions League win over Partizan Belgrade.
Gibbs will be sidelined for up to three weeks, meaning he will be unavailable for England selection.
Wenger added: "We lost Gibbs as well on Tuesday night with a calf problem and he is out of the England squad as well. He is out for two to three weeks."
