On-loan winger Ben Arfa was stretchered off after just five minutes at Eastlands following a crunching challenge from City midfielder Nigel de Jong.
The tackle was not punished by referee Martin Atkinson and the incident could yet be reviewed by the Football Association.
Hughton is awaiting confirmation of Ben Arfa's injury after being left deflated by Atkinson's general performance in Newcastle's 2-1 defeat.
"It does not look good," said Hughton. "He has gone to hospital and we will make an announcement in due course, but it looks like he has broken his leg.
"Everyone will have their own opinion, but it was a tackle that did not need to be made.
"When something like that happens and then to have some incredible decisions go against us it's hard to take."
Newcastle fell behind when Carlos Tevez scored from the penalty spot after the Argentine was brought down by Mike Williamson, but replays suggested the defender won the ball outside the box.
And, after Adam Johnson had restored City's lead following Jonas Gutierrez's equaliser, the Magpies were denied a penalty of their own when Shola Ameobi was felled by Joleon Lescott.
Magpies boss Hughton added: "It is an injustice that we have come out of the game with a result like that.
"Games like this are difficult enough, but you need decisions to go your way and with those two incidents, the referee made two horrendous ones.
"My first view was that Mike Williamson played the ball and that the initial contact is outside the penalty box."
Speaking about the second incident he said: "Absolutely (it is a penalty). We've already seen it. Lescott loses his footing and of course - absolute penalty.
"It's a tough enough place to go."
