The Blues had gone over a year without loss at St Andrews - a run of 18 Premier League games - but David Moyes' Toffees ended that statistic thanks to two second-half goals.
The first came after City defender Roger Johnson turned Leon Osman's cross into his own net on 54 minutes, before Tim Cahill sealed victory for the visitors in stoppage time.
Blues' first home defeat in over 12 months was greeted with wholesale boos from the home fans and McLeish felt the supporters were unjust to heckle their team.
"I don't think any of us deserved that," the Blues boss, whose team have won just two league games in 17 dating back to last season, told Sky Sports News HD.
"The players and everyone who's worked here deserve a lot of credit for what we've done over the past year.
"It was a remarkable record and we've got to try and get that back again.
"Everton, I'm sure, found it tough today but we gave them a gift of a goal, but for that who knows - we might have nicked it and unfortunately for us, it hasn't fallen in the right areas."
McLeish took positives out of his side's first home defeat in 18 games, with the Scottish manager pleased with the way Blues approached the second half.
"I was pleased with our start in the second half and Everton scored against the run of play," he added.
"It was a cagey game and a chess match and I think their best chance came from a slip from Roger Johnson, but with some sterling defending we covered up.
"Cameron Jerome probably had the best chance of the first half but unfortunately for us that's how things are dropping for us."
